Am i wrecking anything?

Something in the van is a bit greedy and eating all the power out
of my battery.
I haven't managed to track the culprit down yet, but at the
end of each trip i take the pos and neg plugs off the battery.
Then obviously when i want to go out, put them back on.

Is this having any negative effect on the engine?

it should be fine, just remember to keep the contacts away from the battery terminals, so they don't short against the body, the worst it can do is lose the channels on your radio

try isolating different parts of the circuit- have you added anything recently? sounds like a ground leak or something on standby.

This happened to my van last week; I discovered it was the micro switch on the handbrake shorting to earth; I don't know if yours has a micro switch, hope this helps.
